I don't know if it makes a difference whether the GIF actually comes from a
Flash-killer or not. Any GIF, though, does have a color table, and if
you're displaying on a monitor that relies on color lookup tables, then any
contention in the palette could certainly make for some miscolorings.

(Rephrased, one way to achieve that symptom is if the monitor is set to
"hundreds of colors", and if the contents of that page request different
palettes simultaneously. A JPEG file doesn't use a color table and so,
while it might look grainy, the colors wouldn't radically change.)
