Matt,

I've made a few interactive QuickTime with a Flash layer.
And there are a few things to keep in mind.
The main thing is the .swf file must be Flash 3 compatible - which really limits all of the great things you could have done using Flash 4. It doesn't seem to work with QTVR (at least in my tests). Also, don't stop the playback in the main timeline.
If you video file is 15 seconds long, ensure you Flash track is 15 seconds long and doesn't stop in the main timeline.
Doing so will cause QuickTime to go back to the start. Use MC's - they work great.

BTW - Creating the alpha transparency in QT Player is a little finicky - there are several modes to try, and they all yield various results.
