I agree it isn't intuitive at all.  To make the color in the gradient 

transparent you have to go to a separate panel from the one with 

the gradient. The gradient colors are chosen on the fill panel.  Off 

the top of my head, I believe it's the mixer panel, where you set the 

alpha of the colors.
