"EPS" is *Encapsulated* PostScript, not "Exchange PostScript", and was
created by the makers of FreeHand to produce protected little packages of
code. This meaning was subsequently corrupted, and nowadays many try to use
it as an exchange format.

I suspect you'll be better off by examining the assumptions here:

"Is Photoshop art good to stuff in SWFs?" It can often be useful, but it's
very frequently misused too... Flash works best with resolution-independent
vectors, but fixed-resolution images are usually large and can also incur
realtime-resizing costs.

"How can I drop out backgrounds of a pixel-based object?" See

"Does .AI6 import include bitmaps?" No, it's for bringing existing curves
to the new environment.

Adobe's tools don't support SWF yet, but they will soon. In the meantime
you can use the free FlashWriter Export Plugin for Illustrator 8, available
at:
http://www.macromedia.com/software/flash/flwdownload/download.cgi

(Or go to the main Flash page and click the "Downloads" menu.)

FreeHand 8 does offer more SWF support, and FreeHand 9 radically expands this:
